I have identified long reads that are full length transcripts and translated them. I took two approaches to translate them: (1) using 5’ most annotated start codon, or (2) using longest ORF. Now I can apply NMD rules to investigate the fraction of reads that are NMD targeted or not and for which reason (eg the 55nt rule, PTC close to the START codon may is not efficiently targeted for NMD due to downstream reinitioation (Lindeboom 2016))…

Ok I think that generally makes sense… Often the firstORF is the same length as the longest ORF… Other times the longest ORF is longer than the first ORF… In a smaller minority of cases, the first ORF is longer than the longest ORF (because when translating from the first ORF, I allowed no-stop translations, while I did not allow for that when identifying the longest ORF).
